Godzilla is not necessarily a hero, he just stands as a guardian
whose ideals tend to line up with Earthlings. Any creature made
from Godzilla's DNA would not automatically think like Godzilla,
that would just be creating another monster who could cause
chaos later.

reclaim his power then merge all versions of himself into one
mega ghidorah?

Not weird, you're just not being creative.
All Ghidorah can do is attack, he doesn't represent anything
other than aggression. So all he needs to be defeated is enough
enemies to attack him harder than he can attack back. No amount
of other Ghidorahs inside of him can change that.
