What happened
I parked on Cart Lane in the afternoon and displayed a valid
blue badge with time clock correctly set and clearly visible on
the dashboard.
The vehicle was parked on double yellow lines.
The PCN was issued despite the blue badge being displayed.
Photos taken immediately after show the badge and clock visible
through the windscreen.
I understand blue badge holders are permitted to park on double
yellow lines for up to three hours unless specific loading bans
or additional restrictions apply, and I did not see any signage
indicating such restrictions at this location.
I am seeking advice on whether the contravention occurred,
whether the signage and restrictions are compliant, and the best
grounds for an informal challenge.

Probably because part of your BB was obscured.
Any reason for this?

Of course you can. So what essential item of information ic
concealed by the time clock partly covering the BB ? If nothing
in particular, then you still have a good case.

The year is vital obviously and it looks like you had something
to hide.
Draft a polite challenge saying something like you accidentally
covered part of the BB with the clock, and you enclose a picture
of the full, valid BB and as you were entitled to the exemption
with the clock correctly set you trust they will cancel on this
occasion and you will endeavour to be more careful in future.

Update: THURROCK COUNCIL'S RESPONSE - It remains the
responsibility of the blue badge holder to ensure that their
badge is clearly displayed before leaving the vehicle. A quick
check of the vehicle and badge after closing all the doors and
before leaving would identify the problem with the badge and
allow the badge holder to rectify it.
The mitigating circumstances you described in your formal
representation does not exempt you from the parking regulations
and I am therefore unable to revoke the PCN.
