Space Marine commanders are limited to a ten man squad, unless
they are specialist or veteran, who can both command a force up
to 20 Marines.
Similar for IG, Orks, and Chaos.
Eldar are limited to one squad of appropriate aspect/guardian.
Tau can have at max two squads.

If I were to involvey myself I would have squad of what are
basically Imperium Stormtroopers, it that appropriate?

Completly fine bot the to the Harlequin, and the stormtroopers.
In fact, the majority of the regiments from the Tullic system
have an advanced scout/trooper force. So if you wanted to make
it part of the 83rd Tullic guerilla regiment, I wouldn't mind.

Actually, It's a sqaud of my character's personal man-at-arms
force. He's a Rouge Trader, according to imperial records, as
well as a Psyker.

I honestly don't see a problem.
Just remember, you are in the middle of an Armageddon esque war,
and so I would allow a bit more heavy weapons,
I'm assuming your ships are effective blockade runners, being a
rogue trader. You will need them.
One thing I have to ask, the Power armor is closer to RL
exoskeletons, not Astartes PA, right. Or similar to
Inquisitorial PA.

It's basically a heavily customized Ignatus set (Power armour is
also favored for use by agents of the Inquisition and those
individuals wealthy enough to afford one, such as Rogue Traders.
These suits of armour enhance the user's strength, allow for
operation in hostile environments, and include auxiliary systems
such as vox-links and auto-senses. Like the Adepta Sororitas
though, the lack of a Black Carapace means these users cannot
fully interface with their power armour and so do not enjoy the
same strength enhancements and other advanced support systems
typical to Astartes power armour.) with a lot of avien
symbolism and a mask like helm that is similar in design to make
Worn by medical doctors (see below)
